Yes it does. Too bad I still haven't figured out how to reliably save my progress. I know what is supposed to happen/how to save, but it's not reliable for me. But that's just me.

I hate checkpoint saves, I'd rather be in control of that. I want to do incredibly stupid and useless things for my amusement as well as experiment. A quick save, a little mirthful stupidity, then restore to before my tour de farce.
That said, I haven't had any problems having the state I left the game not being restored to me. You do however regenerate at specified locations no matter where you saved and quit the game. That is usually where you entered the map or a fast travel terminal. Everything I picked up or sold, all my stat changes and mission progress have been faithfully recorded, though you will have to kill your way back to where you were when you quit.
