Don't know if anyone else has run into this little annoyance, but I have and I just found a solution. Thanks to Scott Granneman who
posted it on his site a couple days ago, and Google for pointing me there.

Is your OS X Messages Beta showing a badge that won’t go away on its Dock icon?

I’ve been using the Messages Beta since it came out & on the whole it’s pretty good stuff. Over the last couple of days, however, I’ve been experiencing an annoyance: the Messages icon on the Dock showed a badge with the number 1 in it. Nothing I did could get rid of that 1, except this:
- Close Messages
- Kill the Dock: in the Terminal, enter killall Dock, & press Return. Watch as the Dock disappears & reappears a moment later.
- Restart Messages & the erroneous badge should be gone!
This has been a public service announcement for anyone else experiencing this little unpleasantry.
Five seconds and that annoying as hell little 3 that's been there for days and rebuffed attempts to remove it is gone.

When there's a multiplayer version, I'm going to be on Frost's team. Well, except he doesn't seem to actually need a team...I mean, what's the point? "Hey look, it's Frost and His Merry Gang of Useless Hangers-On!" Or something.
